In the movie, Mr. Phelps has actually turned double agent, and Ethan Hunt (Tom Cruise) finds him and brings him in. He turns on his laptop, to show the "Secretary" greeting, "Good morning, Mr. Phelps." The laptop self-destructed, killing Phelps. So, that character appeared only in the first movie.
And with that, the whole Mission Impossible series lost me. Might as well make Richard Kimble his wife's killer. Might as well make Bruce Wayne a henchman for Joker. Might as well make James Bond a Spectre agent. Blasphemy.
